PayPal bookkeeping for Cyprus businesses: sales, fees and the payout balance

Reconcile PayPal sales, refunds, fees and withdrawals for a Cyprus business without recording the same revenue again when money reaches the bank.

A Cyprus business that receives payments through PayPal can have three different totals for the same week: customer invoices, money recorded in the PayPal account and withdrawals reaching the bank. None is automatically wrong. Each describes a different stage of the payment trail.

Bookkeeping becomes unreliable when the bank withdrawal is treated as the sale and the deductions disappear. The business then loses sight of gross customer receipts, payment costs and money still held in the payment account. A separate clearing or payment-account ledger makes those differences visible.

Identify the account and currencies being reconciled

Start with the legal account holder, the period and every currency balance used by the business. Keep EUR and USD reconciliations separate until the movements in each currency have been explained. A combined dashboard valuation can change because of exchange rates even when no customer has paid.

Collect transaction-level activity, balance information, transfers, fee evidence and refund or dispute references. Also collect the underlying invoices or orders. A provider transaction description may identify the payer, but it does not always establish what was sold.

Record the exact boundary of the export, including time zone where relevant. If one export ends at midnight local time and another uses a different boundary, a receipt may belong to adjacent reconciliation periods. Do not fix a timing difference by inventing a fee.

Cyprus business recordkeeping duties apply to the supporting trail under article 30 of the tax assessment law. The payment account is part of that trail even when the main bank statement looks complete.

Keep four transaction types apart

A customer receipt settles an invoice or creates an advance that needs further review. A payment-processing fee is a separate cost requiring its own classification. A refund reverses or settles the appropriate customer balance. A withdrawal transfers company funds between accounts.

For a transfer, record the PayPal side and bank side against each other. A delay between withdrawal and bank arrival should remain a transfer in transit until it clears. Treating both sides as income doubles the sale.

For a supplier paid using the account, match the payment to the supplier invoice. The invoice records the purchase; the payment settles it. Do not also classify the funding transfer from the bank as the same expense.

Decide how these transaction types will be represented before importing a long history. A short test batch can expose duplicated receipt or transfer rules before hundreds of lines need correction.

An illustrative weekly reconciliation

Assume a EUR account opens with €300. It receives €2,000 in customer payments, processes €200 of refunds, records €60 of separately evidenced fees and sends €1,500 to the company bank. There are no other movements.

The expected closing payment-account balance is €540: €300 plus €2,000, less €200, €60 and €1,500. The bank records a €1,500 receipt, matched to the transfer. It does not record a second €1,500 sale.

Suppose €150 of the €2,000 receipts is an advance for work next month. That amount still belongs in the payment-account reconciliation, because it was received. Its revenue treatment depends on the agreement and work delivered. Reconciliation does not decide that question by itself.

Now suppose only €500 is available for withdrawal while the total reconciled balance is €540. Investigate whether the remaining €40 is unavailable, unsettled or subject to another documented restriction. An availability figure is not necessarily the same measure as the total account balance. Do not write off the difference as a fee without evidence.

The completed file should show the calculation, transactions behind each total and the statement or balance report used as the endpoint. A reviewer should be able to reproduce €540 without relying on your memory of the dashboard.

Match refunds to the customer record

A refund needs both the payment transaction and the commercial reason. Was the order cancelled, the price reduced, the supply returned, or money sent back after a duplicate payment? Those events do not all have the same invoice or VAT consequences.

Retain the original invoice number, refund reference, date, amount and any credit note. The invoice-document framework is in the VAT General Regulations. Determine the correct adjustment rather than assuming a payment-provider refund has already corrected the sales ledger.

For a partial refund, leave the remaining customer balance or retained sale visible. If a refund is initiated but has not completed, keep its pending status in the reconciliation. Booking it twice, once when requested and once when settled, creates an unexplained shortage.

Handle fees and currency conversions carefully

A deducted fee should not quietly reduce sales. Record it separately and retain the supporting provider document. Check the supplier entity and the nature of the service before deciding whether there is charged VAT, reverse charge or another treatment. The applicable deduction and liability rules come from Cyprus VAT law, not the absence of a VAT line in a transaction export.

When currency is converted, capture both currency amounts, the provider reference and any separately identified fee. Distinguish the currency movement from the later euro accounting valuation. The existing foreign-currency bookkeeping guide covers that valuation question.

Do not import the same conversion as an expense on one side and a sale on the other. It is movement of owned money, with any actual fee and accounting exchange difference considered separately.

Investigate the usual mismatches

If the closing balance differs, check export completeness before changing classifications. Look for missing opening days, duplicated batches, transactions in another currency and transfers recorded only in the bank.

Then check refunds, provider adjustments and payments made from the account. Search by transaction reference, not only by amount. Several customers can pay the same price on the same day.

Maintain a list of unmatched items with the reason and next action. A reconciliation that agrees only because an unexplained journal was added has not proved the balance. Carry a supported timing item forward and confirm its clearance in the next period.

Build a repeatable handover

Choose a regular reconciliation date and keep the exports used for each completed period. Document the account holder, currencies, control accounts and handling of transfers. This makes a later provider change or bookkeeping handover much less dependent on one person's knowledge.

Read bank reconciliation for the comparison to the main bank, and Stripe bookkeeping for a related settlement model. Neither should replace examining PayPal's actual records for your account.

Frequently asked

Is a PayPal withdrawal a new sale?

A withdrawal of company funds into the company bank is a transfer. Match both sides. The underlying customer sale or advance should already be represented separately.

Can I book only the net amount received?

That can hide sales, fees and refunds. A gross-to-net reconciliation explains those components and the money left in the payment account.

What if the available balance differs from the closing balance?

Check whether the reports measure the same thing. Unavailable or unsettled amounts need documented explanation, not an assumed expense.

Does a refund transaction replace a credit note?

A payment transaction shows money returned. Establish the commercial and VAT correction separately and retain any required invoice documentation.
