A Shopify sales report can show a strong month while the bank receives much less. Refunds, payment fees, timing and money left with a payment provider can explain the gap. The bookkeeping job is to prove that explanation with records.
Start by identifying which payment methods the store actually uses. Shopify orders paid by card, bank transfer or another gateway may follow different settlement paths. A report about orders is not necessarily a complete statement of the funds held by every provider.
Draw the order-to-bank path
Write a short map for each payment method: order, payment capture, provider balance, payout and receiving bank. Name the report or document proving each step. This makes it clear where a transaction might be counted twice or omitted.
An order created but never paid should not be added to a cash reconciliation. Equally, money collected for an order fulfilled next month still belongs in the provider balance calculation. Revenue recognition and the movement of money are separate questions.
Capture order identifiers, payment references and payout references wherever those records provide them. An amount and date are weaker matching evidence because many customers buy identical baskets. For manual payments, retain evidence of the receipt and its link to the order.
The commercial documents matter alongside the exports. Cyprus invoice requirements are governed by the VAT General Regulations. A platform's order record should not be assumed to meet every applicable invoice requirement without checking it.
Select comparable report periods
Choose a reporting period and record its time zone. Obtain opening and closing payment-provider balances for the same boundary, payment activity within that boundary and payouts initiated during it.
A payout deposited on the second day of next month may include money collected in the current month. Keep that as a timing explanation rather than moving the underlying sales to match the bank deposit. Confirm the transfer clears using the next bank statement.
Shopify's documentation provides separate information on payouts for Cyprus. Check the current documentation and your provider's actual reports before assuming a settlement timetable. Do not build the ledger around a remembered number of days.
Also identify test orders, abandoned orders and payment reversals. Excluding them requires a reason supported by status and payment evidence, not simply whether the customer appears familiar.
Worked example: explain a €3,100 payout
Assume an illustrative card-provider account begins with €250. During the week, customer collections are €4,000, completed refunds are €300 and separately documented fees are €120. A €3,100 payout is initiated. Tax entries are reviewed separately.
The expected closing provider balance is €730: €250 plus €4,000, less €300, €120 and €3,100. The receiving bank should eventually show €3,100. That receipt clears the transfer from the provider account.
Now compare the payment collections with the order records. Suppose orders total €4,200, but €200 relates to an unpaid manual-payment order. The €4,000 collections are explained. Booking the full €4,200 as cash received would create an error even though the order report itself is accurate.
Of the €300 refunds, assume €240 relates to a returned order and €60 returns a duplicate customer payment. The first may require adjustment of the sale and invoice documentation. The second can settle an overpayment without pretending another supply was returned.
Retain both refund reasons. They explain why two equal-looking payment events may be booked differently. Finally, list the €730 closing balance by its underlying unsettled items and confirm the next period starts at the same supported balance.
Keep discounts and shipping in the right record
A customer's invoice amount may contain goods, shipping and a discount. Preserve that breakdown when classifying the supply. Payment reconciliation proves the amount collected; it does not determine whether every line has identical VAT treatment.
A later promotion or rebate can create another adjustment. Establish whether the original price was reduced at sale or whether a credit was agreed afterwards. Do not create an extra expense solely because a dashboard labels an amount as a discount.
Check provider deductions separately. A merchant-funded discount, a platform-funded incentive and a payment fee are not interchangeable. Retain the contract or statement that establishes who bears the amount.
The legal VAT analysis belongs under Cyprus VAT law, with the relevant supply facts. The existing Cyprus VAT rates guide is a starting point, not permission to infer treatment from a product title.
Build an exception list that is useful
Separate exceptions into unpaid orders, unmatched receipts, incomplete refunds, provider deductions without documents and transfers in transit. Assign each item a reference and action.
For an unmatched receipt, search other payment methods before creating a new sale. For a missing bank payout, compare initiation and deposit dates. For an apparent duplicate, compare provider identifiers and determine whether the same collection arrived through two exports.
Review adjustments that carry little description. Ask for the supporting report and identify whether they affect a sale, provider fee, disputed funds or a prior balance. A miscellaneous journal should not be used simply to force the provider account to zero.
The records must remain retrievable under the business recordkeeping rules. Save the reports used for the completed reconciliation instead of relying on a dashboard that may later display a different date range.
Review the method before increasing volume
Test the process on one small period with a sale, refund, fee and payout. Confirm the bank receipt does not become another sale and that a refunded payment does not erase the original invoice history.
Then agree who checks exceptions and when a period is considered closed. A busy store needs an explicit owner for payment differences; adding more import frequency will not resolve an incorrect mapping.
